Tom Cruise merupakan anak dari Thomas Mapother III yang bekerja sebagai insinyur elektronika dan Mary Lee Pfeiffer yang bekerja sebagai guru, Tom merupakan anak ke 3 dari 4 bersaudara.
Kakak pertamanya Lee Anne De Vette bekerja sebagai Humas Tom, Kakak keduanya bekerja sebagai Guru dan adiknya bekerja sebagai pengusaha Restauran. Tom Cruise menganut aliran Scientology semenjak tahun 1990.
Saat berusia 12 tahun, Kedua orang tuanya bercerai.Tom dan ketiga saudaranya lebih menentukan tinggal bersama ibunya dibandingkan bersama ayahnya.
